Right now the quest categories are rather messed up and show duplicate links for the old quests. This looks like something that only wikia staff can fix, so it may take a few days because of holidays.
Apparently something went wrong when the "Quest:" namespace was enabled, and the pages were not removed properly. When the pages are imported again, they are being added as a duplicate link.
As to why did it happen now... I had assumed that the namespace was already enabled when I came here. At some point I figured that it might not be the case, since the search feature wasn't functioning properly, but postponed requesting it because of the possibility of a hassle such as this one. As the subject came up again a few days ago, I finally asked for the namespace to be enabled, and there we go...

- Update: I've made a new category tree for the quests, which will fix this issue. It's yet another something I wanted to do for a long time now, but was discouraged by the amount of time it would take. Wikia's solution would have taken just as much time (manually deleting 300 pages so that they can fix it), so I simply went ahead and made new categories.
- Instead of our old "Quests by level" category that lumped together Empire and League quests (which I think wasn't very useful), we now have separate sub-categories that filter Empire, League and Neutral quests. People looking for a leveling guide might appreciate it a little more.
- No links were broken, everything will be properly redirected to new pages. Old quests should be automatically placed in the new categories during the next few days. --Icecream Kitten Talk 08:51, January 3, 2011 (UTC)
